I removed the thermostat from the front of the blower and marked the wires but not the up or down side of the thermostat. I then noticed that it will fit in both ways and has some of the terminals numbered. Does it matter if it is put back in upside down or not?

No the orientation does not matter.

It looks like it is a 4 wire so all that matters is the the main heater wires go to the thermostat contacts and the thermostat's internal heater gets the correct wires (usually they are thinner than the main heater wires)
