Mea,

No, there should not be any "stones" of any type, inside the dishwasher or mechanisms. As for the water level, You should not be able to see any water in the bottom of the tub. There will be water left in the upper area of the pump assembly, but when the pump cover is installed, you wont see it.
Remove the stones and check the drain hose for clogs or kinks.( disconnect the drain hose from the disposal or kitchen drain, and drain the dishwasher to clear any possible clogs or debris in the hose).
