Correct,

The wash fill cycle, on any cycle, is controlled through the timer and temperature switch, etc. circuits, per the previous posts.
If ther's no voltage to either valve solenoid and everything circuit checks properly, and you dont't have any loose or broken wires, then the issue has to be in the internal timer contacts.

I took the timer apart and there were no broken or excessively worn parts. I reassembled the timer, hooked it up and it filled and agitated. I stopped it mid cycle to verify that would function correctly. When I restarted it, I could hear the timer motor running and a hum from the drive motor. It wasn't a loud hum, seemed like it was trying to run but couldn't. I also smelled an odor similar to an overloaded motor. This lasted for couple of mins and then the thermal switch activated. Could there be an issue with the transmission as well?

It still sounds like a bad timer, or connection in the wire harness. The transmission is the least likely of your issues.
