I have a double door refrigerator that has been going from cold to warm to cold to warm all day. At one point there was barely any water where the coils sits in water.

Ever since I had it recharged with freon six months ago it has gone warm three times and back to normal but this time it goes back and forth. I am guessing the compressor is resetting itself when this happens. The coil from the fan would be hot, as usual, and the other end frosted, but now, the first part goes back and forth, and the other end barely gets frosted but cold now and then when it is running properly.

Is it low on freon, again, or am I losing the compressor?

The first time it lost its freon was bacause the coil in the water rotted. That has since been replaced but with a short coil (I am guessing this is causing the compressor resetting the first three times).
